More in response to your original questions, non-DI HD feature mastering is traditional done using an IP, not the original neg, so the lab timing is printed in to the source element. A good mastering colorist will generally attempt to preserve the intended theatrical look of the feature, and so a purist's view might preclude the use of secondaries. However, often the original look is merely a good starting point, and we are called upon to use whatever tools necessary to further refine and enhance the final result, since the HD masters will be often be viewed more critically (and have a longer life) than a film print. 

For instance, some DPs (or directors) will use many dozens of windows during an HD mastering session, to create shadows and highlights they weren't able to achieve while lighting (for any number of reasons).
